Analysis of Phylogeny Tree SOS

My gene of interest is known to encodes RNA binding protein, however when I was trying to do the phylogenetic tree (based on the organisms shown in BLAST), most of the species (outside of original genus Plasmodium) were encoding peptidyl-propyl cis trans isomerase. I was wondering could anyone do an analysis on the tree and explain why the homologous species possess other protein domain family. SOrry I am new to analysing these and really need a hand on this.
